You can determine where it is by viewing the preferences in the desktop app under the Sync tab. You can also click the folder icon next to the globe icon to be directed there.

Since you were able to migrate the Documents folder, it could mean that you found an app or service which prevent it from being moved previously. Are you certain that all apps and services have been exited before trying to set up the computer backup for the Desktop folder?

This would be the normal behavior for the Dropbox desktop application, as there hasn't ever been a command line option to mark files as online-only. We do appreciate your feedback on how to improve the Dropbox service, and take all comments into consideration.

Could you try right clicking the folders and choosing 'Make available offline', does this help keep them on your machine?

If the file is large, marking it as offline means that the export would usually work, since the file already exists in the Dropbox mobile app, instead of having to download it directly. How much free space does the iPhone have in the storage?
